However, the biggest limitation of this method is that all edges in the animation need to b 'hard edged' as there is no support for gradient transparent overlays.

I think vMix has the ability to output an alpha channel but you would need a decklink card or something like that. This would input 2 signals into the ATEM. Vmix video and alpha channel.
